FastQCat Utility
Status: ✅ Fundamental & Standardized | Tech Stack: Nextflow, Bash Scripting
Problem Solved / Scientific Goal
The main objective is to solve the problem of data fragmentation in very large datasets that have been collected from different sources, each saved as a separate file. Analysis requires the union of multiple FASTQ files into a single continuous and coherent stream before QC or alignment.
The challenge here is scalable resource management and ensuring the process is *repeatable* on any input set without rewriting the script for every file combination.
Architecture Implemented
The architecture is based on conceptualizing the flow as a single step of Data Aggregation:
- Input: Accept a directory or list of FASTQ files to process together.
- Orchestration: Use Nextflow to manage the call to the concatenation command (
cat). This ensures that, even if the number of files is dynamic, the system is stable and predictable. - Validation: The workflow must include a validation step (e.g.,
FastQC) on the *aggregated* file, confirming that the union of data has produced a valid input for the downstream analysis phase.
Results & Takeaways
- The First Step is Fundamental: This demonstrates that even simple steps like concatenation are critical. An error here compromises the entire downstream analysis.
- Modularity Principle: The ability to encapsulate a simple operation (concatenate N files) into a Nextflow module is the basis for building enormous and robust workflows.
